In /etc/mysql/conf.d/z9999user.cnf
the setting skip-show-database=1
is a bit too restrictive and should be removed

If it's set to =1, the show databases will not work, and e.g. reduce
phpMyAdmin's functionality. You will see no databases you own, you will
have to explicitly enter the name
